Restore delete Makefiles and fix .gitignore.

* .gitignore: Update Makefiles to changed locations
 * test/lisp/progmodes/flymake-resources/Makefile,
   test/manual/etags/Makefile,
   test/manual/etags/make-src/Makefile,
   test/manual/indent/Makefile: Restored and moved to new location.
